Why was the punk rock era seen as the birth of independent labels?
Because punk rock went against the norm, punk rock was seen a something radical and different which major labels wouldn't/didn't like because it goes against what they created thus proving that proving that punk rock was the birth of independent labels because the accepted the punk rockers for who they are and didnt try to conform them into what they wanted them to be.

In what ways is  the Web 2.0 having the same effect on the music industry as independent labels did during the early punk era?

The web is having an effect on the music industry in the sense that now it is easier for people to release songs without needed to sign up to a major label, like independent labels the web gives people a chance to express themselves and release music they are comfortable with and that suits them. Another thins about the web effecting the music industry is that its helping spread controversial music, music, and songs that are not deemed fit or acceptable according to the 'major industries'.

Why would some bands choose to stay with an independent label rather that signing to a major?
Some bands would choose to stay with and independent label rather then a major label is because major labels tend to shape, mold and change their artist into what they want them to be making them release music that they want while independent labels let the artist/group do what they please with their music. There is more freedom with an independent label.

Commodity is the generic term that for any marketable item that satisfies the needs and wants of the people.
In the sense of what was shown in the rough trade document you can see that Rough trade portrayed Mjaor industries as a capitalist system and that they use they are as commodities, shaping them and using them to please and satisfy the needs of the audience. Rough trade also portrayed their business/industry to be nothing like that.
